What software are you using? This sounds like a good platform to use Paparazzi on. (Paparazzi has code to support quadcopters.)
We checked out Paparazzi in the beginning of our project and decided that it did not suit our needs.
We use our own quadcopter operating system called NGOS. You can find more information on the NG and NGOS in our documentation at http://ng.uavp.ch/moin/Documentation/TheNGOS
